• i genitori trasmettono– i geni
![Page 7: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/7.jpg)

gemelli monozigoti MZ
![Page 9: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/9.jpg)
gemelli dizigoti DZ

![Page 14: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/14.jpg)

Breast Cancer (11 loci), Alzheimer (AD1-AD15) ALS (1-8)
![Page 16: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/16.jpg)
Analisi nonparametrica
![Page 17: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/17.jpg)
identity by state IBS
identity by descent IBD
![Page 18: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/18.jpg)
affected sib pairs ASP

affected sib pairs ASP
![Page 20: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/20.jpg)
necessariamente i fratelli devono avere in comune 2 alleli

pairs
Più impreciso
Più difficilmente si può arrivare al gene
Soglia di significatività più elevata
LOD score significativo tra 3.6 e 5.3
LOD score altamente significativo >5.3
popolazione
![Page 23: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/23.jpg)
Case-control
Test for different frequency of an allele incases vs controls
Parental alleles:Trasmitted -> A ANon trasmitted -> B B
A B A B
A A
Family based association tests(TDT)
Parental alleles not trasmitted to probandsare used as “internal controls”
![Page 24: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/24.jpg)
TdT
• Transmission disequilibrium test
• (a-b)2/(a+b)
![Page 25: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/25.jpg)
Linkage disequilibrium mapping
M=allele of a marker on the same haplotype as the *
mutation
![Page 26: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/26.jpg)
GWA (genomic wide association) studies
![Page 27: Caratteri complessi](https://reader033.vdocumenti.com/reader033/viewer/2022061612/56814e4a550346895dbbd291/html5/thumbnails/27.jpg)

punti critici dei GWAs• Selezione dei casi
– minimizzare l’eterogeneità fenotipica?– focalizzazione su casi familiari?– scegliere casi ad insorgenza precoce?
• Selezione dei controlli– Controlli comuni a differenti tratti?– 3000 controlli della Wellcome Trust Case Control
Consortium

Template preparation
• A representative, non-biased source of nucleic acid material from the Genome
• Current methods generally involve randomly breaking genomic DNA into smaller sizes from which either fragment templates or mate-pair templates are created
• Template is attached or immobilized to a solid surface or support
• The immobilization of spatially separated template sites allows thousands to billions of sequencing reactions to be performed simultaneously

• They sequenced the exomes of 8 individuals previously characterized by the HapMap and Human Genome Structural Variation projects
• also analysed 4 unrelated individuals affected with Freeman–Sheldon syndrome distal arthrogryposis type 2A, a rare autosomal dominant disorder
• multiple congenital contracture (MCC) syndromes (arthrogryposes) and is the most severe form of distal arthrogryposis (DA)
• The symptoms of Freeman-Sheldon syndrome include drooping of the upper eyelids, strabismus, low-set ears, a long philtrum, gradual hearing loss, scoliosis, and walking difficulties
• MYH3, myosin, heavy chain 3, skeletal muscle 17p13.1

Sequencing depth
• Unpaired, 76 base-pair (bp) reads from post-enrichment shotgun
libraries were aligned to the reference genome
• 6.4 gigabases (Gb) of mappable sequence was generated per
individual (20-fold less than whole genome sequencing)
• 49% of reads mapped to targets
• after removing polymerase chain reaction artefacts, the average
fold-coverage of each exome was 51 X
• On average per exome, 99.7% of targeted bases were covered at
least once, and 96.3% (25.6 Mb) were covered sufficiently for
variant calling 8X coverage and Phred-like consensus quality 30X

Base calling
• There were 56,240 cSNPs called in one or more individuals, of which 13,347 were novel
• On average, 17,272 cSNPs were called per individual, of which 92% were already annotated in a public database (dbSNP v129)
• The proportion of previously annotated cSNPs was consistent by population, and higher for European (94%; n=6) and Asian (93%; n=2) than Yoruba (88%; n=4) ancestry.

conclusions
• the large number of apparently private mutations present by chance in any single human genome makes it difficult to identify which variant is causal, even when only considering non-synonymous variant
• Freeman-Sheldon S is inherited in an autosomal dominant pattern so the presence of only one mutant allele is sufficient to cause disease
• Applying this strategy to a recessive disease would probably be easier, because there are far fewer genes in each exome that are homozygous or compound heterozygous for rare non-synonymous variant.
